I made a book in Aperture 3 and left it for a few days. Now all the photos have a darker square, like a film, centered on them, and they have resized themselves, leaving cut-off heads etc., and I cannot get the original dimensions back.

I suggets upgrading to 10.10.3 since you are using Aperture 3.6. You might try a rebuild of the library. If you have a screen shot, that might provide more details.
